Spaces is fully compatible with the Category Order and Taxonomy Terms Order plugin.
Simply install it, and head to the main Spaces menu in the backend. You will see a new item, Taxonomy Order. Then, click the relevant taxonomy, rearrange the categories into your chosen order, and update.
This will change the order of your taxonomies on the Create Space page, directory filters, inside the Space settings and so on.
